Abstract: Integration of the sample preparation with mass spectrometric analysis is necessary for cogent protein identification by peptide mass fingerprinting and/or MS/MS. Further elucidation of post-translational modifications is often necessary to correlate with biological function. Both LC/MS/MS and LC-MALDI TOF/TOF are two approaches that are available for subsequent separation and mass spectrometric analysis. Each approach has strengths and lead to different levels of throughput and information content. Details of automating the workflow from sample preparation robotics through analysis will be discussed contrasting the two mass spectrometric approaches.
